Google is indexing most my website pages by IP not the domain name!

About seven months ago I migrated my website to a dedi server in Canada. I used to have decent number of indexed pages. But, now Google decided to index most my pages by IP - more than 10000 pages while there only less than 1500 indexed by demain name I thought is was the problem of reverse DNS...
